One day, a woman named Chiyome Hesogakure with a child named Chinzō visits the Nohara family and claims that she is the real mother of Shinnosuke and takes him away to a Ninja Village. In the Ninja Village, the Hesogakure family has been protecting "the earth's navel" by blocking it with a pure gold stopper using the "Mononoke technique" that has been passed down from generation. If it comes off, the earth will wither, the rotation will stop, and the "tomorrow" of the world will be lost! It is up to Shinnosuke to reveal the mystery of his birth and protect the future of the earth and the "tomorrow" of his family.

Aaron acredita que indo até a Árvore da Origem e usando seu poder, tudo poderá ter fim, mas o caminho até a tal árvore é complicado e perigoso. Pensando nisso, Aaron decide selar Lucario em seu cetro, mesmo que o Pokémon não concordasse com isso. Logo em seguida, ele sobe em seu Pidgeot ruma à Árvore da Origem e coloca um fim na guerra. De volta ao presente, o povoado do qual Aaron e Lucario vivam estão comemorando um festival em homenagem aos dois heróis. Como parte do festival, existe um torneio de batalhas Pokémon onde o campeão será o representante de Aaron durante o festival.

Riding home atop a train, the Pichu Brothers suddenly find themselves knocked off and flying through the air! They hit a Wynaut on their way down, bringing all three of them to the forest where Pikachu, Totodile, and some more friends are playing in a waterfall and building a campfire. At a giant beachside mansion, Pikachu and some of its buddies decide to play a game of hide-and-seek. Pikachu is “it,” and it goes off in search of its friends. Meanwhile, Larvitar, sick of being all by itself, kicks a rock in anger. The rock hurtles through the air—and hits a lawnmower, turning it on and sending it tearing off after Pikachu and its friends! The group draws the lawnmower into a maze and even gets it into the water, but the lawnmower just keeps on chasing. The Pokémon build a road out of logs, hoping to get the lawnmower into a shack, but Psyduck trips and ruins the whole setup. How will the friends ever escape the lawnmower? This fantasy will have you on the edge of your seat!

While visiting a big city with Ash, Pikachu meets the Pichu Brothers—Pichu Little, the rambunctious younger half, and Pichu Big, the reserved older half. Pikachu does its best to keep Pichu Little from falling off a building, but it ends up falling off itself! The adventures continue as Pikachu and the Pichu Brothers roll off the top of a bus, fall into a river, and then fly into the air and onto the back of a Houndour! With the angry Houndour in hot pursuit, the trio makes its way to a pile of tires that serves as a “secret fort.” All the hustle and bustle, though, sends the fort tumbling down. With the help of some Pokémon, the group works together to rebuild the fort—but Pikachu remembers that it has to get back to Ash. The Pichu Brothers whisk Pikachu away and head for the building where Ash is waiting, but will they manage to get there in time?

The Noharas go on an Action Mask-themed cruise, where all the grown-ups get kidnapped by a gang of monkeys. It's up to the kids to rescue them!

It's a beautiful winter day in the Johto region, and Brock, Misty, and Ash are heading into town to pick up a few things for the cabin they're spending the day in. Once again, Pikachu is left in charge, and Togepi, Psyduck, and Vulpix run up to send them off, although Chikorita soon squeezes herself in to do the same. After admonitions from Misty to take care of Togepi, and Brock telling Vulpix to behave itself, the humans head on their way.

One day, Pikachu and its friends are walking along when they suddenly fall through a Diglett hole and into Pokémon Valley, a secret location that no one knows about. Pikachu and its buddies tell the Pokémon that they could use some help looking for Togepi, who fell through the hole first. The group sets off and eventually finds Togepi in the Exeggcute nest—but one of the Exeggcute is missing. That leads the group on another hunt; this time, though, Pikachu and its friends come back to the nest empty-handed. That’s when a storm begins to brew, filling Pokémon valley with roaring thunder and gusts of wind that almost blow the friends—and the Exeggcute nest—away! Are the friends going to be able to keep the nest safe and reunite the Exeggcute?
