The Igasaki Clan reunites two years after defeating Kibaoni Gengetsu to determine who is the greatest ninja.

The Ninningers come across a new enemy, Dark Doctor Mavro, a remnant of the Shadow Line, who created his own, evil version of Aka Ninger serving under him by stealing the real Aka Ninger's Nintality, and because of it, Takaharu's life is now in danger. All hope seems lost until the Ninningers meet the ToQgers, who fought and defeated the Shadow Line in the past, and it's up to them to join forces in order to overcome this new crisis.

The Last Ninja Yoshitaka Igasaki sends his disciples the Ninningers on a special mission over summer vacation to Shinobigakure Castle to meet its lord Tatsunosuke Hakkaku. However, Lord Hakkaku has been turned into a strange dinosaur-like creature by a strange curse, while Kibaoni Army Corps general Juza Yumihari has arrived in the village as well, seeking its "legendary evil dragon".

After arguing about whose fashion sense is better, Takaharu and Kinji go outside with their costumes to be judged by the public. Expectedly, they are laughed at due to their outrageous costumes. They then notice a dark aura surrounding several stones, which Kinji depicts as Hyakki Yakou, an event in summer where a hundred Youkai would revive and destroy the town at night.

A young high school Yanki (Japanese delinquent), Tokio, gets suspended from his school and ventures out to Ikebukuro. Aiming to become a janitor for at a love hotel, he eventually gets scouted to join a gang. They make money ripping people off, and Tokio begins to question his own actions. The gang thinks all is well, unaware of the bigger threat that awaited them.
