The season is fall and the city of Neo-Venezia is covered in fallen leaves. Something is bothering Anya, who works at Orange Planet. Her senior colleagues Alice and Athena haven't seen each other due to their busy schedules, which is making Athena feel sad. But for some reason, Alice seems to be avoiding her altogether. With her friends Ai and Azusa's help, Anya tries to find a definitive way for Alice and Athena to get together. But during this time, Anya learns of a situation that only she can see because of where she stands.

On the day Tōma Kamijō and Index see Academy City's space elevator, Endymion in the distance, they meet a Level 0 girl with an amazing singing voice, Arisa Meigo. As the three enjoy their time together after school, magic-user Stiyl Magnus suddenly attacks them. His target: Arisa. Why would a girl from the science side be targeted by someone from the magic side, Tōma wonders. In the chaos of Stiyl's attack, he tells Tōma, Index and Arisa that she might cause a war between the magic side and the science side.

20 years after his escape from Impel Down, the legendary pirate Shiki, the Golden Lion, reappears causing massive upheaval to the Marines. During his long seclusion, he was able to come up with a scheme to bring the World Government to his knees. On his way to execute the plan, Shiki crosses paths with the Straw Hat Pirates and becomes so impressed with Nami's knowledge of meteorology that he abducts her to forcedly enlist her into his crew. Luffy and the gang end up on a strange land populated with monstrous beasts as they desperately search for Shiki and Nami.
