Ryo Saeba works the streets of Tokyo as the City Hunter. He's a "sweeper" and with his sidekick Kaori Makimura, he keeps the city clean. People hire the City Hunter to solve their dangerous problems, which he does with a Colt Python. When Ryo's not working on a case, he's working on getting the ladies, and Kaori must keep him in check with her trusty 10 kg hammer.

Two years after the events of the Fourth Great Ninja War, the moon that Hagoromo Otsutsuki created long ago to seal away the Gedo Statue begins to descend towards the world, threatening to become a meteor that would destroy everything on impact. Sixteen years ago, a mysterious masked ninja unleashes a powerful creature known as the Nine-Tailed Demon Fox on the Hidden Leaf Village Konoha, killing many people. With the Tailed Beast sealed, things continued as normal. However, in the present day, peace ended when a group of ninja called the Akatsuki attack Konoha under the guidance of Tobi, the mysterious masked man behind Fox's rampage years ago who intends on executing his plan to rule the world by shrouding it in illusions.

Basara, on one of his frequent trips across the galaxy to spread the message of his music, folds in on an icy planet. The natives are hostile, and take him prisoner until he begins to sing for them and a little boy named Pedro recognizes his voice. They release Basara, and almost as soon as they don, a strange wailing voice comes from the nearby mountains. Basara and Pedro head out in Basara's valkyrie to investigate the noise.
