As the full moon rises, the Melody Tree sprouts up from the stage, growing the Melody Berries that enhance Meloetta’s song. But when a battle breaks out in the audience, the Melody Berries are scattered far and wide! Can Pikachu and the others track down these special Berries so Meloetta’s show can go on—and can they find them before Meowth does?

Charmander's voice calls out from the darkness if Squirtle is okay. The sleeping boy wakes up, and can't believe himself when he sees a talking Charmander. Charmander then points out that he's a Pokémon too. The boy takes a look at his reflection at a river besides him, and sees that it is true! He has turned into a Squirtle, and has no recollection at all how this had happened.

On their way through the Battle Frontier, Ash and friends meet up with a Pokémon Ranger who's mission is to deliever the egg of Manaphy to a temple on the ocean's floor. However, a greedy pirate wants the power of Manaphy to himself.

In the legendary past, before Poké Balls were invented, an aura-guiding hero Pokémon named Lucario sensed two groups of armies about to clash, and a threat of a massive war in front of Oldoran Castle in Kanto that would leave no survivors. He transferred this message to his master, the legendary hero Arlon, while he was being attacked by a violent group of Hellgar. During the battle, his sense of sight was lost and he was rendered unable to see. He used the detection of his Aura, and so with the offensive Wave Bomb, he eliminated them. Though by the threat, the queen of Rota, Lady Rin was resolute to die with her civilians, and so Arlon made a choice.

They hit a Wynaut on their way down, bringing all three of them to the forest where Pikachu, Totodile, and some more friends are playing in a waterfall and building a campfire. When it starts to rain, the group takes shelter in a water mill—but the water mill starts moving! The next morning, the whole group decides to work together to make sure the Pichu Brothers make their train. Will the two be able to make it home safe?

Pikachu does its best to keep Pichu Little from falling off a building, but it ends up falling off itself! The adventures continue as Pikachu and the Pichu Brothers roll off the top of a bus, fall into a river, and then fly into the air and onto the back of a Houndour! With the angry Houndour in hot pursuit, the trio makes its way to a pile of tires that serves as a “secret fort.” All the hustle and bustle, though, sends the fort tumbling down. With the help of some Pokémon, the group works together to rebuild the fort—but Pikachu remembers that it has to get back to Ash. The Pichu Brothers whisk Pikachu away and head for the building where Ash is waiting, but will they manage to get there in time?

Their search leads them to the Rainbow Tower, were Youko is taken hostage and Vito must battle to save her by destroying the program of the Tower's central computer to prevent X's escape.
