La historia se centra en una misteriosa chica llamada Éclair, que hace acto de presencia ante los miembros del gremio de magos Fairy Tail. La joven, amnésica, tiene como único recuerdo la tarea de entregar las dos Piedras del Fénix en algún sitio. Dichas piedras pueden acabar con el mundo de la magia, por lo que Natsu, Lucy y sus compañeros deberán evitar semejante tragedia.
