Cuando murieron sus padres hace 13 años, Akane se quedó en su pueblo natal para cuidar de su hermana pequeña Aoi. Para aliviar la carga que supone para Akane cuidarla sola, Aoi quiere mudarse a Tokio tras graduarse e iniciar allí su carrera musical, inspirada por el antiguo novio de Akane, Shinnosuke "Shinno" Kanamuro. Shinno formaba parte de una banda hasta que se mudó a Tokyo siguiendo su sueño de convertirse en guitarrista profesional. Una tarde, mientras Aoi practica con su bajo en una antigua casa de huéspedes, se sorprende al encontrarse con el Shinno de hace 13 años, al mismo tiempo que su versión actual llega a la ciudad como miembro de la banda de un cantante de enka que ha sido invitado para actuar en un festival musical.

La historia está protagonizada por una liga de figuras literarias con poderes sobrenaturales, como Ryunosuke Akutagawa, que en la vida real escribió varias novelas y en el manga tiene el poder de transformar su capa en una especie de monstruo. Él y sus compañeros escritores se dedicarán a resolver misterios como parte de la “Agencia Armada de Detectives”. Otros autores japoneses que aparecen en la obra son Rampo Edogawa, Kenji Miyazawa, Osamu Dazai, Atsushi Nakajima, Akiko Yoshino, Yukito Ayatsuji(Another),Natsuhiko Kyogoku (Loups-Garous), Agatha Christie o Dan Brown.

Class 3-E is getting ready for their class trip to Kyoto, and Koro-sensei is as excited as ever! Nagisa is in a group with Kaede, Karma, Tomohito, Manami, and the class idol Yukiko Kanzaki. Bonobono: Kumomo no Ki no Koto was the second theatrical Bonobono movie, released by Amuse Pictures in theaters in Japan on August 10, 2002. It was done completely in 3D.
