Shelter cuenta la historia de Rin, una chica de 17 años que vive su vida dentro de una simulación futurista completamente sola en una soledad infinita y hermosa. Cada día, Rin se despierta en la realidad virtual y usa una tableta que controla la simulación para crear un mundo nuevo, diferente y hermoso para ella. Hasta que un día, todo cambia y Rin descubre los verdaderos orígenes de su vida dentro de una simulación.

Un joven sin mucha autoestima llamado Haruyuki recibe de Kuroyukihime, una hermosa senpai, una aplicación para su NeuroLink llamada Brain Burst, que le permite, al ejecutarla, "acelerar"; sus procesos de pensamiento.
