La historia ocurre en un futuro lejano, en el año 2199 la Tierra fue bombardeada por asteroides radiactivos provenientes del planeta Gamilus, por lo que la humanidad se encuentra en peligro de extinción. En la órbita de Marte, los cadetes Kodai Susumu y Shima Daisuke encuentran una nave espacial accidentada que contiene un mensaje de la reina del planeta Iscandar, en la que ofrece su ayuda a los habitantes de la Tierra proporcionándoles un plano para la construcción de un motor que les permitirá viajar más rápido que la luz y así poder alcanzar, en menos de un año, el sistema Sunzar, donde se encuentra el planeta Iscandar. En ese planeta, los humanos tendrán acceso al limpiador de cosmos, que eliminará la radiación de la Tierra y restaurará el planeta en poco tiempo. El motor es contruído e instalado en el acorazado Yamato, lo que iniciará el viaje lleno de contratiempos.

2199 AD. Yamato tried to leave behind the Large Magellanic Cloud galaxy, after receiving a "Cosmo Reverse System" at its destination, Iscandar. However, suddenly, it encounters a mysterious group at the edge of the Large Magellanic Cloud. The crew finds out that the group is called the "Gatlantis," and that its leader is the Gutaba expeditionary force commander who calls himself "Goran Dagaamu of Thunder." The commander demands that Yamato be handed over to him. Yamato, wanting to hurry to Earth, escapes the fray. However, Yamato is attacked by a devastating beam weapon called the "Flame Direct Attack Cannon" that can transcend space.

Space Battleship Yamato nos situa en el año 2199, cinco años despues que apareciesen unos misteriosos alienigenas llamados Gamilas y empezasen a atacar a la Tierra con meteoritos gigantes y dejar su superficie totalmente inhabitable por culpa de la radiacion post-bélica. A la raza humana apenas le queda un año de vida cuando se recibe un enigmatico mensaje proveniente del lejano planeta Iscandar, asegurando que poseen un artilugio capaz de eliminar la radiacion de la Tierra y ofreciendo su ayuda a los humanos. Decididos a salvar el planeta, las Fuerzas de Defensa reconstruyen el acorazado espacial Yamato para poder realizar el increíble viaje que les llevara a mas de 150.000 años luz de distancia en busca de un desconocido planeta que puede ser la ultima esperanza para la raza humana y para la Tierra.

As the people on Earth prepare to relocate to planet Amare, whose ruler offers refuge, the tyrants known as the "S.U.S. Empire" attack the first Earth evacuation fleet. After learning that his wife Capt. Yuki Mori-Kodai disappeared in the battle and that legendary space battleship Yamato has been fully rebuilt, Susumu Kodai accepts command of the ship as he intends to not only help humanity once again, but also find Yuki in the hope of helping his relationship with his daughter Miyuki, who puts the blame on him for her mother's disappearance. But in order to fullfil the mission, the Yamato must go through battles against the SUS Empire, who intend to spoil humanity's hopes of finding a new place to live in and turn Earth into energy for their own selfish needs.

In the future, Earth’s atmosphere has been obliterated by a distant alien race, and the survivors have one year before radiation will reach their underground refuge and wipe out the last of humanity. The survivors get a shot of hope in the form of alien technology that can deliver a small crew across the universe and back with the means to stave off extinction.
