Four glowing orbs of different color fly through space, chasing after a dark red orb. After a fierce battle, only the blue orb falls to earth, into the room where Michiru is sleeping. But the dark red orb also appears on earth. The orb changes shape into the form of a boy, and starts to illegally raise Mejiro birds. Later, Michiru is at a flea market in a park, when a large flock of Mejiro birds cover the sky, and start attacking people. The yellow, silver, and purple orbs show up and almost manage to calm down the Mejiro, but violence is about to break out again. At that moment, Michiru hears a voice inside her head asking her to save the Mejiro.

The story of the special revolves around the Sanada brothers in their youth. Nobuyuki and Yukimura swear to each other to protect the influential Sanada clan. However, thinking of how to best continue the Sanada clan, Yukimura makes a decision, and meets with Mitsunari Ishida and Naoe Kanetsugu at the location he arrived at. On the other hand, his elder brother Nobuyuki must worry about the selfish demands made by the Tokugawa clan.

Kid is on his latest heist on Koyakejima Island when the Detective Boys knock him out of the sky and crashes to a tree in a forest. Mistaken as Shinichi Kudo by Genta, Ayumi, and Mitsuhiko, he must go with the kids to capture Kid (i.e. himself). But unexpected things happen, and the foursome ends up stumbling upon a big discovery.

Conan Edogawa is sick and has to stay home with a cold. He overhears Sonoko Suzuki telling Ran Mouri to dump Shinichi Kudo and instead date Dr. Tomoaki Araide. Conan gets angry over this, and falls asleep, waking up to a phone call from Ai Haibara. She tells him that she has created an antidote for him to try out, for testing purposes. Conan takes the antidote, and passes out. When he wakes up, he is Shinichi Kudo again! However, Haibara is gone, and everything looks strange.

On Tamagotchi planet, Mametchi has just finished his new creation. But on its first trial run, the mischievous Kuchipatchi manages to throw the machine's aim off course, which results in a child from Earth, Tampopo, being transported to the Tamagotchi Planet.

De este desastre emerge un nuevo Pokémon, Deoxys. Pero, apenas hace su aparición, entra en batalla con otro Pokémon, Rayquaza, y el Professor Lund y Tory quedan atrapados en esta batalla climática entre estos dos titanes. Cuatro años después, Ash, Pikachu, y sus amigos llegan a la moderna ciudad de Larousse, listos para librar batallas en la famosa Torre de Batalla de la ciudad. Allí se encuentran con Tory, que se encuentra con todavía con miedo por su encuentro Pokémon anterior, y se mantiene apartado de ellos. Ahora, Ash y compañía tratarán de ayudar a Tory a perder su miedo a los Pokémon, y luego Deoxys reaparecerá... Séptima película basada en la saga Pokémon.

"¡La leyenda del trueno!" es un especial del anime Pokémon, que se caracteriza por tener otros personajes principales, específicamente de los juegos Pokémon Oro, Plata y Cristal, en lugar de Ash y compañía.
