One day, a woman named Chiyome Hesogakure with a child named Chinzō visits the Nohara family and claims that she is the real mother of Shinnosuke and takes him away to a Ninja Village. In the Ninja Village, the Hesogakure family has been protecting "the earth's navel" by blocking it with a pure gold stopper using the "Mononoke technique" that has been passed down from generation. If it comes off, the earth will wither, the rotation will stop, and the "tomorrow" of the world will be lost! It is up to Shinnosuke to reveal the mystery of his birth and protect the future of the earth and the "tomorrow" of his family.

10 años después del TFI el mundo del fútbol ha cambiado rotundamente, ya que ahora es controlado por la organización Fifth Sector que lo ha sumergido en tiempos oscuros. El fútbol ya no tiene sentido. Sin embargo un joven que proviene de Okinawa, Arion Sherwind (El nuevo protagonista de la serie) acaba de mudarse a Tokio en donde formará parte del Raimon. Él ama el fútbol y jugará de centrocampista en el Raimon. Su falta de talento al principio es compensado por su optimismo y su busqueda de mejorar cada día, aunque esconde grandes habilidades para regatear. Su llegada marca un nuevo inicio en el Raimon que comienza a recuperar las esperanzas y junto a su nuevo entrenador, Mark Evans, comenzarán esta nueva carrera contrareloj con el objetivo de devolverle el verdadero significado al fútbol.

Tras quedar separada de sus compañeras cuando su colmena es atacada por sorpresa por un grupo de avispones, la pequeña abeja Hutch se embarca solo en una fantástica aventura en busca de su madre, la Abeja Reina. En su viaje, la pequeña abeja hace amistad con toda clase de estraños insectos como la oruga Kunekane o el escarabajo pelotero Poncho que le ayudarán a salir adelante en un ambiente a menudo hostil. Además, al llegar al pueblo de Sepiatown conoce a Amy, una niña humana de buen corazón que toca la harmónica en soledad y que es capaz de comunicarse con los insectos. Tras salvarla de la mantis religiosa Kamakichi, Amy se hace amiga de Hutch y le promete que le ayudará a encontrar a su madre.

On a walk home, Keroro and Fuyuki stumble upon a hidden shrine. Upon exploring it, they end up causing damage to a shining orb within it. That night, Keroro finds a large X on his face, which causes him considerable distraught. The next morning, a breaking news story shows that the X has spread to more than just Keroro, giving the people of Tokyo telepathic abilities, including the Hinata Household and the Keroro Platoon. The Pekoponians seem to think this is a great gift, but the mark may actually be part of a Pekopon invasion older than time itself.
