天才科学者セバスチャンは、国家の極秘プロジェクトとして生物の透明化と復元を研究している。彼と研究チームは、動物実験において透明化を実現していたが、その状態が長時間続くと精神に影響が及んで凶暴性が増してしまい、復元も成功できる物では無かった。ある日、セバスチャンは透明化した生物を復元させるための薬の開発に成功するが、彼はこの事を国家には報告せず、チームの反対を押し切り、自らを使って初となる人体実験を行う。

モンスターがくつろぐための場として、ドラキュラが故郷のトランシルバニアに作ったモンスター・ホテルで、彼は一人娘メイビスを大切に育ててきた。そんな彼女の118歳の誕生日を祝うべく世界中のモンスターが集まっている館に、人間の若者ジョナサンが迷いこんでしまう。そのことが仲間に知れる前に彼を人間界へ戻そうとするドラキュラだったが、あろうことかメイビスとジョナサンが恋に落ちてしまい……。

19世紀末、アフリカで隠遁生活を送っていたアラン・クォーターメインは英国からの要請を受けて帰国を果たす。ロンドンでは“M”を名乗る人物によって、国際的な武器密輸組織を率いる仮面の男ファントムを逮捕するため「超人同盟」の会合が開かれていた。ファントムの組織に襲撃を受けた超人同盟は、米国スパイのトム・ソーヤーを加えてこれを撃退しファントムを追跡する。

トランシルバニア。ドラキュラが支配人を務める“モンスター・ホテル”は今日も大盛況。ドラキュラの娘メイヴィスと人間の青年ジョニーとの間にはかわいい息子デニスも誕生した。そんな矢先、息子を普通の人間として育てたいメイヴィスたちと立派なモンスターにしたいドラキュラが衝突、メイヴィスたちは米国に引っ越すべく家探しを始める。一方、ドラキュラは彼らの留守中、デニスにモンスターの英才教育を施そうとする。

天才的な才能を持つリード、彼の相棒ベン、科学者の養女スーとその弟ジョニーは、人類の未来を左右する研究に参加。研究の末に完成した物質転送装置で異次元空間プラネット・ゼロへのテレポートに挑むが、想定外の事故に巻き込まれ超人的パワーを宿してしまう。一方、事故により行方不明になっていたビクターは、彼らのパワーを上回る能力を得ていた。
