妻を病気で亡くしたティーは工事現場で働きながら一人息子のディッキーを一流私立小学校に通わせている。ディッキーの欲しがる運動靴を拾いに行ったゴミ捨て場で、ティーは緑色のボールを見つける。ティーが持ち帰ったボールから生まれた生物（かどうか不明な物体）をディッキーはミラクル7号と呼んで飼い始める。

Tetrax arrives, and tells them the omnitrix is broadcasting a self destruct signal. Tetrax and Ben go to find the creator of the omnitrix to fix the omnitrix before it destroys itself and the universe along with it. Gwen stows away to help her cousin.

The human race is threatened by a powerful creature, and only the combined power of Superman, Batman, Wonder Woman, Green Lantern, Martian Manhunter and The Flash can stop it. 筒井康隆の小説『時をかける少女』が原作であるが、原作の物語の映画化ではなく、原作の出来事から約20年後を舞台に次世代の登場人物が繰り広げる物語を描く続編である。
