日本政府は人間の力では対応できない問題をロボットに解決させるARKプロジェクトを進めていたが、その中心人物であるロボット工学の世界的権威・光明寺ノブヒコが実験中の事故で命を落としてしまう。プロジェクトは光明寺のライバルだった神崎と国防大臣・椿谷に引き継がれるが、椿谷は計画を完成させる鍵となるものを光明寺の子どもミツコとマサルが握っているとにらむ。椿谷の魔の手が迫るミツコたちだったが、その前に光明寺が開発した良心回路を内蔵したロボット、ジロー（キカイダー）が現れる。
