In the future, a warrior nun on roller skates must rescue a seer, who is to be sacrificed by a band of mutants.
The Turtles and the Shredder battle once again, this time for the last cannister of the ooze that created the Turtles, which Shredder wants to create an army of new mutants.
A quartet of humanoid turtles, trained by their mentor in ninjitsu, must learn to work together to face the menace of Shredder and the Foot Clan.

第25話「Air」 全ての使徒を倒したNERVに対し、サードインパクト発動を目論むゼーレが戦略自衛隊を使った武力占拠を開始する。施設が次々と破壊・占拠されていく中、シンジは戦自隊員に発見され殺されそうになるが、生きる意思を失くしていたシンジは抵抗すらしなかった。それをミサトが寸前で救出するが、移動中に銃撃に遭って負傷し、シンジにEVAで戦うよう言い残して命を落とす。 第26話 「まごころを、君に」シンジを乗せたEVA初号機を依代としてサードインパクトが始まる。これによって人類は個体の生命体としての姿を保てなくなり液化して崩れていき、その魂は「黒き月」に集められる。初号機はレイやカヲルの姿をとる巨人（第2使徒リリス）に取り込まれ、シンジはレイとカヲルに再会する。そこでシンジは人類が単体の生命となることを望まず、それぞれの個人がいる従来の世界を望みリリスは首から血を噴き出しながら倒れ崩れ落ちていく。
フランスのアルプスの麓にある大学街ゲルノンで、目をくりぬかれ、両手を切断され、体中を鋭利な刃物で切りつけられた、胎児のような格好をさせられた遺体が地上50mの崖から発見される猟奇殺人事件がおきた。この事件の捜査に、パリ市警から元特殊捜査部隊のニーマンス警視が派遣される。殺害された男性から摘出された眼球は医学的な理にかなっており、このことからニーマンスは地元の眼科医にアドバイスを貰いに行く。しかし、そこで彼は眼科医からゲルノンの歪んだ風習を聞かされることになる。
