1983年。文明が誕生する前から神として君臨していた、ミュータントの始祖でもあるアポカリプスが、突如として長い眠りから覚醒する。数千年ぶりに目にした人間とその文明が、誤った方向に進んでしまったと考えた彼は新しい秩序が必要だと判断。マグニートーなど、4人のミュータントを率いる。彼の存在と考えを知ったプロフェッサーXは、ミスティークらと共にその行動の阻止に挑む。

2023年、バイオメカニカルロボットのセンチネルの攻撃により、X-MENと地球は危機的状況に陥る。プロフェッサーXは宿敵マグニートーと共闘し、1973年にウルヴァリンの魂を送る。しかし、1973年の地球でセンチネル・プログラムの開発を阻止しようとする間も、2023年では地球滅亡の危機が迫っていた。

カナダで人目を避けるように暮らすウルヴァリンことローガンは、以前命を救ったことのある日本人実業家・矢志田からの願いで、彼の部下ユキオと共に日本へと向かう。不敵なまなざしを向ける矢志田の息子シンゲンに迎えられ、病身の矢志田と再会したローガンは彼から謎めいた言葉を告げられる。ほどなくして亡くなった矢志田の葬儀が執り行われるが、そこをギャングたちが襲撃。ローガンは矢志田の孫娘・マリコを連れ、その混乱から逃げ出す。

特別な能力を持つミュータントたちが人類を守ろうと戦いを続けてきたチーム“X－MEN”。だが、宇宙で起きたある事故を解決するためのミッションで、“X－MEN”の女性メンバー、ジーンは謎の熱放射を浴びた結果、彼女の中で悪の人格“ダーク・フェニックス”が覚醒してしまい、彼女は人類全体を絶滅させかねないほど危険な存在になっていく。“X－MEN”の指導者プロフェッサーXはジーンを窮地から救おうとする。

国際情勢が緊迫する1960年代、強力なテレパシー能力を持つ青年チャールズが、金属を自在に操れるエリックとめぐり合う。ミュータントとして人類と闘うべきか共存すべきか、異なる信念を抱きながらも友情を深めたふたりは、世界各地のミュータントを仲間に迎え入れていく。しかし戦時中にエリックの母親を殺した元ナチスの科学者ショウが、ミュータント集団“ヘルファイヤークラブ”を結成。やがてショウが悪魔のごとき計画を実行に移したとき、チャールズとエリックはその野望の阻止に挑むが、過酷な運命は彼らの絆を引き裂き、人類との“共存”か“支配”か、という正反対の道へと導いていくのだった……。

2029年、この25年間で新たなミュータントは生まれておらず、彼らの存在は絶滅の危機に瀕している。かつて「ウルヴァリン」の名で知られていたローガンことジェームズ・ハウレットはテキサス州で運転手として働き、メキシコ国境の向かい側に位置する放棄された製錬工場でキャリバンやチャールズ・エグゼビアと共に暮らしていた。ある日、ローガンはガブリエラ・ロペスから、ローラという名の11歳の少女をノースダコタ州にある「エデン」まで送り届けて欲しいという依頼を受ける。

意思に反して秘密施設に収容され、自分たちの能力に気づいたばかりの5人の若いミュータントが、過去の罪から逃れ、自分たちを救うために戦う。

時は20年前。ジーン・グレイは、プロフェッサーXに底知れない能力を見出され、それを操るべく「恵まれし者の学園」に彼女の居場所を与えた。 その10年後、とある大企業の社長の息子が思春期を迎え背中に翼が生え始めた。社長、ワージントンは、息子を普通の人間に戻そうとミュータント治療薬「キュア」を作り上げた。果たしてミュータントであることは病気なのか。ミュータント達の蟠りとマグニートーの作為が人類とミュータントの戦争を起こそうとしていた。

プロフェッサーX率いる“X-MEN”は、人類抹殺計画を企てたマグニートー一味を倒し、マグニートーを牢獄に幽閉。人間との共存による平和が訪れるかに思われた。しかし、人類のミュータントに対する偏見や嫌悪はやがてX-MENたちにも向けられていく。そんな時、謎のミュータントによる大統領暗殺未遂事件が発生する。これにより、人類はミュータントの脅威に改めて恐れおののき、反ミュータント運動を加速させる結果となる。そして、その運動の先頭には、ミュータントへの生体実験を噂される元陸軍司令官で大富豪のストライカーがいた。

最愛の恋人ヴァネッサを取り戻し、お気楽な日々を送るデッドプールの前に、未来からやってきたマシーン人間のケーブルが現れる。ヴァネッサの希望を受けて良い人間になることを決意したデッドプールは、ケーブルが命を狙う謎の力を秘めた少年を守るため、特殊能力をもったメンバーを集めたスペシャルチーム「Xフォース」を結成する。

ミュータントとして生まれたローガンは、少年時代にその能力が覚醒し以来、人としての幸せを捨て、幾多の戦争に身を投じて生きてきた。ケイラという女性と出会い、初めて人間として生きる喜びを知るが、ローガンの兄ビクターの手によって彼女は殺されてしまう。兄を倒すため謎の巨大組織と取引したローガンは、最強の戦士となるべく、超金属アダマンチウムを全身の骨に移植する改造手術をうけ、ウルヴァリンという名の人間兵器に生まれ変わる。

物質移動と遺伝子組み換えについて研究している科学者セスは、物質を別の空間に転移する新装置“テレポッド”を発明する。セスと出会った雑誌記者のベロニカは装置のことを特ダネにしようと彼に提案し、やがて2人は愛し合う仲になる。やがてセスは自ら“テレポッド”の実験台になるが、装置の中に1匹のハエがまぎれ込んでいたせいで、彼の肉体に異常な変化が。なんとセスの肉体に、少しずつハエのような特徴が現われてくる。

ゴジラシリーズ第16作。ゴジラ生誕30周年記念として前作から9年振りに制作された。1975年まで制作された「昭和シリーズ」との繋がりはなく、第1作(1954年)「ゴジラ」の直接の続編としてリブートされた、俗に言う「平成シリーズ」の第1作。大黒島沖で遭難した漁船の生存者・奥村は荒れ狂う嵐の中で巨大な怪物の姿を目撃していた。奥村を救助した東都日報の牧は生物学者・林田の助言を求めるが、林田は30年前に帝都を襲撃し東京湾で葬られたゴジラが目覚めたと推測。はたしてゴジラは復活していた。ソ連原潜を沈め、静岡井浜原発に現れると放射能を吸収し海へと消えたゴジラ。だがそれは破滅へのプロローグでしかなかった。
