城岩学園3年B組の中学生たちは、修学旅行の名目で孤島へ。彼らの前に現われた担任教師キタノは、新世紀教育改革法、通称“バトル・ロワイアル（BR）法”により、殺し合いをさせると生徒たちに宣言。生還できるのは最後に生き残った1人だけだった。生徒たちはそれぞれ最低限の武器と食料を与えられ、3日間のサバイバルに追いやられる。男子生徒の七原と女子の中川は謎の転校生・川田と、なんとかこの窮地を脱する方法を探る。

夏休みを楽しむため、ポケモン広場にやってきたサトシ達一行。ピカチュウは、サトシから皆の面倒を見る様に言われる。 しかし、おなかをすかせたトゲピーが泣き出してしまう。どうにか寝かしつけたものの、おしゃべりをし騒いでいたカラカラ達のせいで起きてしまう。 ゼニガメやフシギダネと言い争いになったのを止めようとするピカチュウであったが、逆に巻き込まれ、ドタバタ劇に発展していく。

サトシたちがやって来たのは大都会ミレニアムタウン。待ち合わせの約束をした時間までしばしピカチュウは仲間と別行動をとるが、そこで出会ったのはピチューの兄弟だった。

ある日、一休みして昼寝をしていたサトシとピカチュウ一行。しかし、昼寝から目覚めたトゲピーが坂から転がっていってしまう。それに気づいたピカチュウ達はあわてて追いかけるもトゲピーはニャースと共に穴の中に落ちていってしまう。心配しているところにコダックの押し出しによってピカチュウ達も穴の中に落ちてしまう。出た先は、ポケモン達だけが暮らすポケモン谷であった。
