前作の主人公ビリーと恋人ケイトは二人そろってニューヨークで新生活を送っていた。大富豪クランプの所有するクランプ・センターがその働き口だったが、ビリーはそこで、チャイナタウン再開発のために発見されたモグワイと再会する。しかしまたしても偶然と失敗が折り重なってモグワイの体からグレムリンが発生、しかも今度はセンターの研究所で開発中のバイオ・テクノロジーと融合、新種のグレムリンが大量発生してしまうのだ。
