舞台は1938年。冒険家として、また考古学教授として多忙な日々を過ごすインディ・ジョーンズに、大富豪ドノヴァンから相談が持ちかけられる。イエス・キリストの聖杯の所在を示す重大な遺物を手に入れたが、調査隊の隊長が行方不明になり、それを探して欲しいというのだ。 最初は渋っていたインディだったが、その行方不明になった隊長というのが自分の父、ヘンリー・ジョーンズであると聞き、仕方なく依頼を承諾。父が最後に消息を絶ったヴェネツィアに向かった。

西暦932年、アーサー王と従者パッツィは配下に加わる勇敢な騎士を探す旅をしていた。やがて行く先々で騎士たちと出会い、彼らを従えて聖杯探しの冒険へ旅立つのだが…。果たして彼らは数々の難関をくぐり抜け、聖杯を手にすることができるのか？

日本のとある地方都市「冬木市」に数十年に一度現れるとされる、持ち主のあらゆる願いを叶える「聖杯」。7人の魔術師（"マスター"）は7騎の使い魔（"サーヴァント"）と契約し、聖杯を巡る抗争「聖杯戦争」に臨む。聖杯を手にできるのはただ一組、ゆえに彼らは最後の一組となるまで互いに殺し合う。魔術を習うもその才能を見いだせず、半人前の魔術師として生きていた主人公・衛宮士郎。彼は偶然にもサーヴァントの1人・セイバーと契約したことから、「聖杯戦争」に巻き込まれてゆく。

ルーブル美術館の館長が殺され、宗教象徴学の権威ラングドン教授に捜査協力が依頼される。遺体はダ・ヴィンチの素描「ウィトルウィウス的人体図」を模した姿勢を取らされ、周囲には暗号が記されていた。担当のファーシュ警部は、暗号が“ラングドンを捜せ”と示していたことから教授を疑うが、館長の孫ソフィーは教授の無実を信じ、彼を現場から逃がす。2人は警察に追われながら、暗号の真意と真犯人を捜し始める。
