目暮警部がボウガンで何者かに撃たれる事件が起こった。そして、蘭の母・妃英理、阿笠博士も相次いで命を狙われる。犯行現場に残されたトランプの意味するものは？捜査が続けられる一方、それをあざ笑うようにターゲットを襲う犯人の魔の手、増える被害者の数、あせるコナン…。手がかりをおっていくうちに海中レストランへ辿りついたコナンたち。そこには他にも招待客が来ていた。彼らに共通するものは？犯人はこの中にいるのか？

怪盗キッドから警視庁に犯行予告が届く。彼が狙うのは鈴木財閥の会長宅から見つかったロマノフ王朝の秘宝“インペリアル・イースター・エッグ”の新たな1個だった。鈴木会長から保護依頼を受けた探偵・毛利小五郎に同行し、コナンと蘭も会長宅のある大阪へと向かう。厳重な警備が敷かれる中、キッドは警察の裏をかく大胆な手口でエッグを盗み出すことに成功するが、ハンググライダーで逃走中に何者かに撃たれ、墜落してしまう。
ゲームの世界に入り込める画期的な体感シミュレーションゲームの発表会が催され、有力者の子息らに交じってコナンたちもプレーに参加することに。だが、彼らを待っていたのは、自殺した天才少年プログラマーのヒロキが作り上げた人工知能からの挑戦状だった。ゲームをひとりもクリアできなければ、全員が二度と目覚めることはないというのだ。コナンは19世紀のベイカー街を再現した世界で、切り裂きジャックに立ち向かう……。

小五郎に連れられ、太平洋の孤島・神海島（こうみじま）を訪れたコナンたち。そこでは海に沈む古代遺跡“海底宮殿”と、18世紀に実在した女海賊アン・ボニーとメアリ・リードの財宝伝説が語り継がれていた。そんな中、ダイビング中の蘭と園子は、宝を狙うトレジャーハンターチームのひとりがサメに襲われ死亡する現場を目撃する。不審なものを感じたコナンは捜査を進め、やがて謎の言葉“ジョリー・ロジャー”が浮かび上がる。
朝倉都知事に謎の脅迫状が届き、翌日、開通したばかりの都営地下鉄のトンネルが爆破された。コナンの活躍でけが人こそ出なかったが、彼は事件の裏に都知事が大臣時代に建設した新潟県のダムが絡んでいるのではと推理し、恨みを持つ者がいないか捜査を開始する。ダムを造るため移設された北ノ沢村を訪れたコナンたち。だが彼らを待っていたのは、8年間眠り続けている“少年”冬馬と、雪原の真ん中で見つかった男の死体だった。
謎の人物から横浜のテーマパークに招待されたコナンと蘭たち。だが皆が遊びに行く中、探偵毛利小五郎とコナンだけがホテルに残され、招待者からの依頼を明かされる。それは彼からのヒントをもとに、ある事件の謎を解いてほしいというものだった。ただし、12時間以内に解決できなければ、蘭たちが身に着けた腕時計型入園パスが爆発するという。コナンは同じく人質を取られた大阪の高校生探偵・平次らと協力して事件を追うが……。
東京から長野まで、1都3県で6人が殺される事件が発生。いずれの現場にも、印の刻まれた麻雀牌が残されていたことから警察は広域連続殺人事件とみて捜査を始める。探偵・毛利小五郎も出席する捜査会議についてきたコナンは、捜査会議の後、黒ずくめの組織の車を目撃する。一連の事件と黒ずくめの組織との関連は？ コナンは謎の組織を相手に危険な事件に立ち向かうことになる。
高名な元ピアニスト堂本一輝が率いる音楽アカデミーの出身者ばかりを狙った連続殺人が発生。そんな中コナンたちは彼が作った音楽ホールのこけら落としコンサートに招かれた。コンサートの目玉は、バッハが弾いたとされるパイプオルガンとバイオリン“ストラディヴァリウス”の音色、そして、絶対音感を持つ天才歌手・秋庭怜子の歌声であった。しかし、コンサート本番に向けて、数々の不審な事件が起こり始める……。

京都・舞鶴湾で行なわれたイージス艦体験航海に参加したコナンたち。航海中、突如近づく不審船に艦内は不穏な空気に包まれる。隊員たちの冷静な対処で体験参加者たちは演習だと信じたが、コナンだけはそれが現実の危機だったことに気付く。そんな中、艦内で自衛隊員の左腕が発見される。灰原や阿笠博士、そして陸上の平次と協力して捜査に乗り出すコナン。やがてコナンは、艦内に某国のスパイ“X”が乗りこんでいることを知る！
東京の街を一望できるベルツリータワーのオープニングセレモニーで絶景を楽しむコナンたちの目の前で男が狙撃される。コナンは女子高校生探偵の世良真純とともに犯人を追うが、惜しくも逃げられてしまった。超長距離からの狙撃という前代未聞の事態に、ある事件との関連を疑う米FBIと日本の警察との合同捜査が開始される。やがて、捜査線上に米海軍特殊部隊シールズに所属していた狙撃手が浮かび上がり……。
焼失したはずの名画「ひまわり」がニューヨークのオークションに出品され、鈴木財閥が落札。そこへその名画を狙って怪盗キッドが出現。後日、「ひまわり」を乗せたジェット機が日本へ向かう空で突如爆発。名画はキッドに奪われてしまう。コナンによって「ひまわり」は奪還したものの、キッドは逃走。コナンはキッドらしくない手口に違和感を覚える。そんな中、7枚すべての「ひまわり」を集めた展覧会が開催されることになり……。
漆黒の夜、警察庁にスパイの女が侵入、公安警察の安室透が駆けつけるが、女は車で逃走する。だがそこへ現われたFBIの狙撃手・赤井秀一が放った弾丸により、車は橋の下へと転落して行った。翌日。リニューアルオープンした東都水族館へとやって来たコナンたちは、記憶を失った女性と出会う。彼女の目が左右で色の違うオッドアイであることを知った灰原は、女性が黒ずくめの組織のNo．2“ラム”ではないかとおびえるが……。
日本の競技かるた界を牽引する皐月会主催の大会“皐月杯”の会見に招待された小五郎とともに、大阪にやって来たコナンたち。だが、会見会場のテレビ局で爆破事件が発生、コナンは崩壊するビルの中に取り残された西の名探偵・服部平次と幼なじみの和葉を辛うじて救出する。コナンと平次が、目的不明で犯行声明もないこの事件に疑問を抱く一方、彼らの前に平次の婚約者だという競技かるたの高校生チャンピオン、紅葉が現われて……。
