原潜USSモンタナは深海で何かに当たって座礁し、連絡が途絶える。海軍大尉コフィは捜索のため、海底油田基地ディープコアに、同基地の設計者であるリンジーとともに乗り込む。基地ではリンジーの夫バッドも働いていたが、夫妻の仲は冷え切っていた。見つかった原潜に生存者はいないが、リンジーはそこで奇妙な生命体を目撃。やがて嵐のせいで海上の基地とディープコアを結ぶケーブルが切れ、同基地の面々の生命に危機が迫る。

１８６０年代、世界各地の海で、謎の怪物による船舶の沈没事故が相次いで発生。海洋学者のアロナックス教授らはアメリカ政府から派遣され、船で調査に乗り出す。ある夜、彼らの乗った船は謎の物体と衝突。それは、権力と戦争を憎む天才科学者ネモ船長率いる万能潜水艦ノーチラス号だった。教授たちは船長に招かれ、海底へと旅に出る。

地中海を調査していた英国スパイ船「セント・ジョージ」が何者かが仕掛けた機雷によって沈没した。この船にはミサイルを自由に操って誘導できる装置、ATACが搭載されていた。それを知ったソ連はさっそくギリシャの組織にATACを手に入れるように依頼する。一方ボンドは政府にかわって調査していたハブロック博士が殺されたことによってギリシャへ飛ぶ。そこで博士の美しい娘メリナに接触し、彼女とともに調査を開始する。

ボブが働くバーガーショップ“カニカーニ”にある秘密のレシピが、邪悪な海賊バーガー・ビアードに盗まれた。レシピの盗難でバーガーが作れなくなり、海底都市ビキニタウンは大混乱に陥る。ボブは大親友のヒトデのパトリックや、お隣さんのタコであるイカルド、リスの女の子サンディ、そして、カニカーニのオーナーであるカーニらとともに、海賊を追いかけて地上の世界へ。すると海賊はなんと自分のバーガー店を開いていた。
