オマーンの港からケニア・モンバサへ、物資を運ぶため航行していたアメリカの大型貨物船マースク・アラバマ号が、ソマリア沖で武装した海賊4人組に襲撃される。武装していなかったアラバマ号はあっという間に占拠されてしまう。船長のリチャード・フィリップスは、20人の乗組員を自由にしてもらう代わりに自らが海賊の人質となる。

日本の貨物船がロリシカ国の水爆実験場があるインファント島の近くで沈没した事故を取材するため、新聞記者の福田とカメラマンのミチは島へ。そこで福田たちは先住民たちを調査する中条と知り合う。ジャングルで一行は、小美人という身長約30cmの双子の妖精と出会うが、日ロ合同調査隊のロリシカ人ネルソンは後日、島を再訪し、小美人を捕らえて見世物にする。やがて島の守護神である怪獣モスラの幼虫が日本近海に現われ……。
