スカイネットを破壊、予見されていた最終戦争の日も過ぎたが、ジョンの心には母親から刷り込まれた戦争の話が無くなったとは思えず不安な毎日を過ごしていた。そんな中、未来より新たなターミネーターがジョンの仲間となる兵士達の抹殺のために送られてくる。新型ターミネーターT-Xは、ジョンを発見したことで、ジョン自身の殺害プログラムを優先し彼を追うが、たまたまいっしょにいた女性と共に別のターミネーターT-850に救われる。T-850は未来のジョンの妻ケイトによりリプログラムされ送られたのだった。ジョンとケイトは最終戦争開始の日である審判の日は回避することはできず、スカイネット自体も破壊を免れており起動を待ち軍事基地に現存している事を知らされる。スカイネット起動時間が迫るなか、ジョンとケイトは起動を阻止すべくT-850の指示のもと、アメリカ軍基地へ向かうが・・

地球を飛び立った宇宙船は１年余りの宇宙航行の末、とある惑星に不時着した。乗組員のテイラーたちは沈没してしまった宇宙船をあとにし、その陸地を彷徨い歩くと猿人たちが人間狩りをしている驚愕の光景を目にする。この星では高等動物の猿が、口の聞けない下等動物の人間を支配していたのだ。テイラーたちも捕まり、奴隷のように理不尽な扱いを受ける。しかし、テイラーはチンパンジーのジーラ博士とコーネリアス博士の理解と協力を得て、同じ人間の女性ノヴァと共に逃亡、新天地を探し求めていく。

1969年、ニューヨーク上空に珍しいオーロラが出現した日、消防士フランクは救助を終え、妻ジュリアと6歳の息子ジョンの待つ家へと戻ってきた。親子3人の生活は幸福な輝きで満たされていた。ちょうどその日のオーロラのように。だが、その2日後、フランクは殉職する。息子ジョンは深い哀しみに暮れる。それから30年。再びニューヨークにオーロラが出現した日、ジョンはふと父が愛用していた無線機を見つける。そしてそこから男の声が聞こえてくる……。まるでそれは父と話しているようだった。
