チャイナタウンの骨董屋で発明家ペルツァーが手に入れた不思議な動物モグワイ。彼はそれを息子ビリーへクリスマス・プレゼントとして贈るが、モグワイには、水に濡らさないこと、太陽光線に当てないこと、真夜中すぎにエサを与えないことの三つの誓いが必要だった。だが、この誓いが破られた時、可愛いモグワイは恐るべき凶悪な怪物グレムリンへと増殖していく。かくして平和な田舎町キングストン・フォールズは悪夢のクリスマスを迎えることになるのだ。

前作の主人公ビリーと恋人ケイトは二人そろってニューヨークで新生活を送っていた。大富豪クランプの所有するクランプ・センターがその働き口だったが、ビリーはそこで、チャイナタウン再開発のために発見されたモグワイと再会する。しかしまたしても偶然と失敗が折り重なってモグワイの体からグレムリンが発生、しかも今度はセンターの研究所で開発中のバイオ・テクノロジーと融合、新種のグレムリンが大量発生してしまうのだ。

名門音楽学校へと入学し、世界に通用するジャズドラマーになろうと決意するニーマン。そんな彼を待ち受けていたのは、鬼教師として名をはせるフレッチャーだった。ひたすら罵声を浴びせ、完璧な演奏を引き出すためには暴力をも辞さない彼におののきながらも、その指導に必死に食らい付いていくニーマン。だが、フレッチャーのレッスンは次第に狂気じみたものへと変化していく。
