ベサニー・ハミルトンは、生まれ育ったハワイで、サーファーである両親と2人の兄に囲まれ、幼い時からサーフィンに明け暮れる生活を送っている。コンテストで優勝した彼女は、幼なじみの親友でライバルでもあるアラナとともに、プロサーファーとしての将来を嘱望されていた。そんなある日、アラナとその父ホルトや兄バイロンとサーフィンを楽しんでいたベサニーは、鮫に左腕を食いちぎられる大怪我を負う。

マットは、妻と２人の娘と共にハワイで暮らしていた。ところがある日、妻がボートの事故に遭い、そのまま昏睡状態となってしまう。それをきっかけに、妻が彼と離婚するつもりだったことや、そのことを長女だけでなく友人たちも知っていたことが判明しショックを受ける。

ハワイ・カウアイ島。両親を亡くした少女リロは、姉のナニと暮らすが、福祉局から養育環境を問題視され、施設へ送られようとしていた。そんなリロは奇妙な子犬をペットとして引き取り、スティッチと名づける。実はスティッチは宇宙人ジャンバ博士がひそかに作り上げたモンスターで、脱走して地球に逃げ込んで来たのだ。スティッチの捕獲のため、逮捕されたジャンバ博士とお目付け役の諜報員プリークリーが地球へと派遣されてくる。
