看護師アナは夫と暮らすがある朝、怪物のように変貌した隣家の娘に襲われ、夫は命を奪われる。しかも夫は直後、怪物のようになって生き返る。同じころ町では原因不明だが、次々に死者たちがゾンビになってよみがえり、市民を襲っていた。家を後にしたアナは麻薬の売人アンドレなどの生存者たちと出会いながら、あるショッピングモールに到着。モールにはゾンビたちも侵入できず食料も十分だったが、そこもゾンビの群れに襲われる。

前作の主人公ビリーと恋人ケイトは二人そろってニューヨークで新生活を送っていた。大富豪クランプの所有するクランプ・センターがその働き口だったが、ビリーはそこで、チャイナタウン再開発のために発見されたモグワイと再会する。しかしまたしても偶然と失敗が折り重なってモグワイの体からグレムリンが発生、しかも今度はセンターの研究所で開発中のバイオ・テクノロジーと融合、新種のグレムリンが大量発生してしまうのだ。

15年前に実の姉を殺害した少年マイケルが、収容されていた精神病院から脱走して故郷に向かった。万聖節の夜、子守をするはめになった女学生ローリイ（カーティス）は白塗りの不気味な仮面をつけた男の姿を目にする。そのころマイケルの担当医ルーミス（プレザンス）もその地ハドンフィールドに到着していた……。
