1988年、アメリカ・マサチューセッツ州ミドルセックス。ある晩、高校生ドニー・ダーコの前に銀色のウサギが現われる。ドニーはウサギに導かれるようにフラフラと家を出ていく。そして、ウサギから世界の終わりを告げられた。あと28日6時間42分12秒。翌朝、ドニーはゴルフ場で目を覚ます。腕には「28.06.42.12」の文字。帰宅してみるとそこには、ジェット機のエンジンが落下していてドニーの部屋を直撃していた。何がなんだか分からないながら九死に一生を得たドニー。その日から彼の周囲では、不可解な出来事が次々と起こり始めた。

The four turtles travel back in time to the days of the legendary and deadly samurai in ancient Japan, where they train to perfect the art of becoming one. The turtles also assist a small village in an uprising.

発明家を夢見る天才少年ルイスは幼いころに母と生き別れ、養護施設で育つ。彼は一目母親に会いたいという一心で、忘れてしまった記憶を呼び戻すマシーンの開発に熱中し、見事成功。科学フェアでの発表の当日、彼の前に未来からやって来たという少年ウィルバーが現れ……。

西暦2029年。土星付近で調査活動中の米空軍宇宙船オベロンには乗組員と遺伝子操作を受けて高い知能を持つ多数の類人猿も実験動物として搭乗していた。宇宙空間で磁気嵐を発見しチンパンジーが操縦するポッドを調査に向かわせるが通信途絶してしまう。宇宙飛行士のレオもポッドで捜索に向かうが嵐に吸い込まれ惑星に不時着する。そこは高い知能を持つ猿が人間を支配しており、レオは捕まってセード将軍に危険人物としてマークされるが人間に好意的なアリの助けで身近な人々と共に町を脱走する。

地球を飛び立った宇宙船は１年余りの宇宙航行の末、とある惑星に不時着した。乗組員のテイラーたちは沈没してしまった宇宙船をあとにし、その陸地を彷徨い歩くと猿人たちが人間狩りをしている驚愕の光景を目にする。この星では高等動物の猿が、口の聞けない下等動物の人間を支配していたのだ。テイラーたちも捕まり、奴隷のように理不尽な扱いを受ける。しかし、テイラーはチンパンジーのジーラ博士とコーネリアス博士の理解と協力を得て、同じ人間の女性ノヴァと共に逃亡、新天地を探し求めていく。

地球防衛にあたる特殊部隊SG-1は、侵略種族として宇宙にその名を轟かせたゴアウルドの実力者で最後の生き残りバールの処刑に立ち会う。しかし時を同じくして、バールのクローンが暗躍し始める。処刑の最中にSG-1のティルクとヴァーラが消えてしまったことから、残りのメンバーはバールのクローンが過去へ遡って歴史を変えてしまっていることに気づく。だが、メンバーたちはそのまま元いた世界とは全く別のパラレルワールドに入り込んでしまう。やがて彼らは失われた異星間移動装置“スターゲイト”を見つけて時間の流れを戻し、バールの野望を阻止するために壮絶な戦いを繰り広げていくが…。
