明治11年。東京では、人斬り抜刀斎を名乗る男が誰かれ構わず斬りつける事件が発生していた。亡父から継承した神谷道場を切り盛りする神谷薫（武井咲）が無謀にも男に立ち向かおうとしているところを、通りすがりの男が助ける。その人こそ、幕末には反幕府軍の暗殺者として活躍した人斬り抜刀斎本人（佐藤健）だった。今は緋村剣心と名乗り、斬れない刀を携え流浪の旅をしながら、どんな悪人でも決して命を奪わない不殺（ころさず）の誓いに従いながら人助けをしている。偽者の人斬り抜刀斎の正体は、実業家の武田観柳（香川照之）に用心棒として雇われた鵜堂刃衛（吉川晃司）だった。世界支配を目論む観柳は女医の高荷恵（蒼井優）に阿片を作らせ、それを元手に得た莫大な金で武器を買い漁っていた。元・新選組で今は警官を務める斎藤一（江口洋介）が観柳の目論みに気付くものの、観柳が握る絶大な権力を前になかなか手出しができない。観柳は手始めに神谷道場一帯を手に入れるべく、市井の人々を殺そうとする。神谷道場に身を寄せる剣心は苦しむ人々を見て、打倒観柳を決意。250人もの護衛をつける観柳に、剣心は喧嘩屋の相楽左之助（青木崇高）とともに立ち向かっていく……。
