ボブが働くバーガーショップ“カニカーニ”にある秘密のレシピが、邪悪な海賊バーガー・ビアードに盗まれた。レシピの盗難でバーガーが作れなくなり、海底都市ビキニタウンは大混乱に陥る。ボブは大親友のヒトデのパトリックや、お隣さんのタコであるイカルド、リスの女の子サンディ、そして、カニカーニのオーナーであるカーニらとともに、海賊を追いかけて地上の世界へ。すると海賊はなんと自分のバーガー店を開いていた。
