シュレックとフィオナは、沼のほとりの小屋には戻らず、遠い遠い王国で蛙の姿に戻り、病に伏せるハロルド国王の代理として騎士叙任や新造船の進水式、パーティへの出席に明け暮れる。面倒で慣れない行事に苦戦し、うんざりしていたシュレックだったが、フィオナの父であるハロルド国王の症状が悪化し、逝去してしまう。王位は自分に相応しくないと思ったシュレックは、ハロルド国王が言い残したもう一人の王位継承者、フィオナの従兄弟のアーサーを連れてくるべく、ドンキーとドラゴンの子供達や妊娠したフィオナに見送られ、ドンキーや長靴をはいた猫と旅に出る。

航海の途中、嵐に遭遇したロビンソン・クルーソーは楽園のような無人島に漂着する。この島に暮らす好奇心旺盛なオウムや仲間の動物たちは、初めて見る奇妙な生き物を不思議がるが、彼らはクルーソーと次第に心を通わせていく。クルーソーも動物たちに助けられながらサバイバル生活に挑んでいくが…。
