少年ジェイクは、現実と幻想が交錯する中で、奇妙な子供たちが暮らす“ミス・ペレグリンの家”を見つけ出す。子供たちが不思議な能力を持ち、ひたすら同じ一日を繰り返す理由を知る一方で、彼らに忍び寄ろうとしている危険に気付くジェイク。さらに、ミス・ペレグリンの家へと導かれた理由と自身の役割を知る。やがて、真実が明らかになるとともに、子供たちに思わぬ変化が起こる。
