スティッチは自分がカウアイ島の町をムチャクチャに壊してしまう悪夢にうなされていた。リロに優しく慰められ、ひと安心するスティッチだったが、ある日、様子がおかしくなり暴れはじめてしまうのだった。スティッチの生みの親ジャンパは「スティッチの分子エネルギーが下がるほど悪い子になってしまい、エネルギーが切れたとき、永遠に動かなくなってしまう」という。自分を抑えきれなくなったスティッチはついにリロを傷つけてしまい、傷心とともに行く当てのない一人旅に出て行くのだった。

前作のラストで宇宙に飛び立った老人たちと異星人が、近く起きる海底地震に備えるためまだ残っている仲間の救出に帰ってきた……。
