飛行艇を操る空賊が横行していた、第一次大戦後のイタリアはアドリア海。賞金稼ぎの飛行艇乗りであるポルコ・ロッソは、空賊たちには天敵の存在。自分の顔を魔法で豚に変えてしまったポルコを何とかやっつけたいと一計を案じた空賊たちは、アメリカからスゴ腕の飛行艇乗りを呼び寄せ、彼に一騎打ちを迫る。

博物館の学芸員で、言語学者であるマイロ・サッチは、アトランティスに関する新しい学説を発表するが、館長に無視される。そんな時、彼の前に、謎の女性、ヘルガ・シンクレアが現れる。彼女に連れられ、プレストン・ウィットモア氏のマンションに行ったマイロは、ウィットモア氏に熱意を認められ、アトランティスの探検隊に入れてもらう。

舞台は1936年。プリンストン大学で教鞭を執る高名な考古学者インディアナ・ジョーンズ教授（インディ）には、世界中の宝物を探し発見するというトレジャーハンターとしての顔があった。ある日、陸軍諜報部よりインディの下にナチス・ドイツがタニスの遺跡を発見して聖櫃（アーク）の発掘に着手したという情報が舞い込む。また情報部が傍受したドイツ軍の電報によれば、聖櫃の在り処を示す重大な手がかりラーの杖飾りはインディの恩師であるアブナー・レイヴンウッド教授の手にあるという。何としてでもナチスより先に聖櫃を手に入れろとの依頼を受け、インディは聖櫃の争奪戦に臨む。

A young man is confined in a mental hospital. Through a flashback we see that he was traumatized as a child, when he and his family were circus performers. Back in the present, he escapes and rejoins his surviving and armless mother.
