タヒチ沖で海難事故が続発する一方、パナマの丘陵地帯で巨大な足跡が発見される。調査にあたった生物学者ニックは、これが核実験の影響で誕生した新種の巨大生物ではないかと推測。長雨に曝されていたニューヨークへ突如、その生物－ゴジラ－が現れた。ニックはこの巨大生物がマンハッタンに巣を作ろうとしている事を突き止める。
