ある日しんのすけの前に、アクション仮面からのメッセージを携えた少女レモンが現われた。なんとアクション仮面が直々にしんのすけをアクションスパイに任命するというのだ。すっかりその気になったしんのすけは、レモンとともにスパイとなるべく訓練を開始する。アクション仮面本人に会わせるというレモンの言葉を信じて特訓に励むしんのすけ。やがて彼らに、悪の博士に奪われたカプセルを取り戻すという指令が下る。
