The modern-day story focuses on two beautiful young vampires who are living the good nightlife in New York until love enters the picture and each has to make a choice that will jeopardize their immortality.

あるクラブを訪れた少女クラリーは、そこで謎めいたジェイスという少年に遭遇する。彼は地下世界に潜む、吸血鬼、人狼、妖魔などを始末するシャドウハンターと呼ばれる一族の者であった。やがて、ジョイスは母ジョスリンもシャドウハンターである上に、強大な力を授けるとされる聖杯を隠し持っていることを知る。衝撃の事実に動揺する中、母が聖杯を狙う反逆者ヴァレンタインに拉致されてしまう。

若いヴァンパイアたちが学ぶ聖ウラジーミル学園、通称ヴァンパイア・アカデミー。そこに通う人間とヴァンパイアのハーフであるローズは、親友であり、命に限りあるヴァンパイアの一族・モロイの王位継承者でもあるリサとかつて窮屈な学園を脱走し、ある不思議な絆で彼女と結ばれていた。ローズは、敵対するヴァンパイア一族・ストリゴイからリサを守るため、モロイを守護する“ガーディアン”となるべく特訓を重ねていたが…。

アメリカ各地で強盗殺人を繰り広げたゲッコー兄弟は、警察の追及を振り切るべく、メキシコを目指して逃亡を続けている。牧師を辞めて放浪の旅をしていたフラーとその一家は、たまたま立ち寄ったモーテルでゲッコー兄弟に誘拐され、国境を突破するための隠れ蓑に利用される。メキシコに到着した一行は、兄弟が現地の組織の使者と落ち合う予定のナイトクラブ「ティッティー・ツイスター」で一夜を過ごすことになるが、そこは吸血鬼の巣窟と化していた。かくして、夕暮れから夜明けまでの戦いが始まる。
