ハットリくんに伊賀のお父さんから、春休みに友達を連れて里帰りをしなさいという手紙が届いた。ハットリくんは弟のシンゾウ、ケン一、夢子ちゃんたちと伊賀に出発する。だが、その一行を見つめる怪しい影が……。それは忍術の力を科学の力に置きかえた、科学忍者メカマロの手下。メカマロは科学忍者の強さを証明するためにハットリくんと対決しようと策謀を巡らせていた。そして伊賀の里を占領するために、偽の手紙でハットリくんをおびきだしたのだった。藤子不二雄（A）の同名のマンガのアニメ化で、脚本は『忍者ハットリくん ニンニン忍法絵日記の巻』の桜井正明、総監督も同作の笹川ひろしがそれぞれ担当した。
