雲状の巨大な何かが銀河系を通って地球に向かって突き進んでくる。提督に昇進したカークだが、かつて自分が率いたUSSエンタープライズと乗組員たちを、あらためて率いるよう依頼される。カークはそこにかつての部下たちを召集するが、物体は地球まであとわずかという距離に接近。“何か”の中に“ヴィジャー”と名乗る謎の存在がいることを突き止めるが、“ヴィジャー”は自身を作り出した創造主“クリエイター”を捜していた。

ある日、ラコーム率いる調査団がメキシコの砂漠で第二次大戦時の戦闘機を発見する。それは、消失当時と変わらぬ姿で残っていた。一方アメリカのインディアナ州では、町一帯の停電を調べていた電気技師ロイがUFOのような光を発見。以来、彼はこの不思議な光にすっかり魅了され、その正体を探っていく。やがて、光が行き着く先はワイオミング州のデビルズ・タワーという山だと判明するのだが…。
