時は遥か未来、人類が宇宙の新天地に手を伸ばした頃の話。新天地「惑星テルルス」に安住の場所は失われた。 数百年前に起きたテラフォーミングマシンの暴走により、急速に環境変動が進むテルルス。人類はその星で、テラフォーミングマシンのスタンピード現象に追い立てられるまま、巨大な車輪の上にその営みを移していた。 しかし、その時代に逆行する者達がいた…。

ある日、東京湾に輸送機が墜落する。その後湾岸の各所で何者かによってレイバーが襲撃される事件が連続して発生。警視庁城南署の刑事、久住と秦は各所で聞き込み捜査を進め、墜落事件の後に巨大なハゼが釣れていた事、墜落した輸送機の貨物コンテナに不審な点があることなどの奇妙で不審な点を突き止める。 その後、6月8日の雨の夜に若者の集うディスコクラブ「バビロン」で車に乗ったカップルの惨殺死体が発見される。時を同じくして近隣にあるバビロン工区の水上コンテナ備蓄基地で突如警報が作動し、停電と共に内部の職員と連絡がとれなくなる、という事態が発生。 近くを走行中のパトカー（城南4）に偶然乗っていた久住と秦は、警備員の通報を受けパトカーに乗る警官らと共に現場に急行。施設内部へと分け入る。しかし、そこで彼らが遭遇したのは廃棄物13号（WXIII）と名付けられた異形の怪物だった。

Little does Natsumi know that the statue houses Ongo, a terrible monster bent on world conquest. In a dream, a strange old man named Ahem warns Natsumi of Ongo's return, and gives her a necklace and tells her to do a sexually suggestive dance that will protect her from peril. Once Natsumi awakens, she finds Ongo on her bed...who's not too threatening looking. But now whenever danger rears it's ugly head, Natsumi must swallow her modesty, and do the embarrassing dance to transform into Mii, the large breasted flower spirit of New Guinea's past.

1999年、東南アジア某国で、PKO部隊として日本から派遣された陸自レイバー小隊が、戦闘車輌を持つゲリラ部隊と接触、本部からの発砲許可を得られないまま一方的に攻撃を受けて壊滅する。しかし一人の生存者がいた。破壊されたレイバーから脱出した彼がそこで見たのは、異教の神像が見下ろす古代遺跡であった。そして、彼は「彼岸の人」となった。 「方舟」の一件から3年後の2002年冬、かつての特車二課第2小隊の面々は、隊長の後藤と山崎を除いて新しい職場に異動し、それぞれの日々を送っていた。そんなある日、横浜ベイブリッジで爆破事件が起こり、それは自衛隊の戦闘機F-16Jらしき物体から放たれた一発のミサイルによるものであることがテレビによって報道される。そして、これがすべての始まりであった。

すべてが朱に染まる夕暮れ、篠原重工の天才プログラマー・帆場暎一が、バビロンプロジェクトの要となるレイバー用海上プラットホーム「方舟」から投身自殺する。その口元に嘲りの笑みを浮かべながら…。これが、すべての始まりであった。 時期を同じくして、レイバーが突如暴走する事件が多発。遂には自衛隊の試作レイバーまでが無人で暴走事件を起こす。 特車二課第1小隊は、近々正式配備される新型パトレイバー（通称「零式」）に関する研修中のため不在。単独で暴走事件の処理に追われる第2小隊の篠原遊馬巡査は、多発する暴走事件の異常性にいち早く気付いて独自に調査を始め、原因が暴走した機体すべてに搭載されていた篠原重工製の最新レイバー用OS「HOS」(Hyper Operating System)ではないかと推測する。また、同様の疑念を抱いていた第2小隊長・後藤喜一警部補は、「HOS」の主任開発者だった帆場の捜査を、本庁の松井刑事に依頼していた。 遊馬の調査の結果、「HOS」が意図的に引き起こす暴走が事件の原因で、暴走の引き金が強風によって建造物から発せられる低周波音であることが明らかとなるが、知らせを受けた警視庁上層部や政府は、有力企業である篠原重工との関係やHOSを認可した国の責任問題の隠蔽を重視し、旧OSに戻すこと（公式には「HOS」のバージョンアップと称される）で政治的決着を図ろうとする。 そしてすべての謎が解明された時、大規模な暴走の引き金となる強風=台風の接近と、その台風により大音量の低周波音を発する東京湾上の浮遊建造物「方舟」を解体するため、第2小隊は「方舟」に向けて緊急出動する。

星系リドに属する惑星アクアロイド。そこはかつて高度な文明が栄えていたが、今は謎の無機生命体イノガニックに支配されていた。アクアロイドの辺境に暮らす住人たちの中で、冒険心に富む少年ナムはある日、光り輝く謎の剣を入手。幼なじみの少女ラサとともに、その剣を守ってイノガニックと戦う。実はその剣こそ、イノガニックを打倒可能な唯一のアイテム「聖剣（シェード）」なのだった。

To counter Earth's Combat Armors, they have a lone Combat Armor of their own: Dougram, a CA specially built for Deloyer's environment — and piloted by Crinn Cashim, the rebellious son of the leader of the Earth government on Deloyer. This compilation film version presents the events of the 75 episode anime series as a documentary, primarily focusing on the story's politics rather than the main characters.
