ダンカンに騙され古い線路に入ったトーマスは荒れ果てた廃墟の町を発見します。その頃、島に新しい機関車スタンリーが到着し、復興作業のチームリーダーに任命される。更に他の仲間にちやほやされる彼を見てトーマスはへそを曲げて、スタンリーに重い貨車を引っ張らせた挙句、事故を起こさせ復興作業を遅らせてしまう。その夜、高山を見つけたトーマスは高山に入ってしまい、仲間の機関車たちは彼が行方不明になったと思い島中を探し回る。
