Contemplative and almost without dialogues, the film shows the routine of inhabitants in a city: a young woman who lives alone; an eldery that lives in the street, next to the river; a police officer; customers in a bar; two students. Little by little, through flashbacks, the plot connects these characters.

Saki receives a sudden phone call from a pay phone. The call is from her father who lives far away. Eventually, they reunite and exchange their feelings, both in a clumsy way. This is a story about one ordinary night for a pair of ordinary father and daughter.

While driving home from her day, a young woman witnesses another woman lying in the street covered in a strange goo and warning of a threat from space before she passes. Relaying the information to the authorities, she learns of the real nature of the incident and how several other strange disappearances around the city are related to the events she reported. Talking to her friend about the situation, he begins looking into the reported cases of women disappearing only to himself disappear during the ensuing investigation. Turning to her sister to help process the situation, they find themselves the target of strange alien-like amoebas looking to abduct human women in order to procreate with them and must team up with the Defense Ministry investigating the events in order to stop the creatures from taking over the Earth.

Benimaru, is a Kunoichi, a professional female ninja assassin. Her latest mission is to get close enough to a feudal lord to assassinate him and steal a secret scroll. However, what happens when the hunter becomes the hunted?

フランスのバスティーユで、トラックに積まれていたブルボン朝の財宝がトラックごと奪われた。銭形は犯人をルパンだと思いトラックの追跡を始める。しかし、犯人はルパンではなく左腕に蝶のタトゥーを入れた金髪の少女だった。そこにルパンがやってきてトラックに潜入するが、次元の前でトラックごとさらわれてしまう。ルパンをさらったのは、マルコヴィッチというかつてアルカトラズ連邦刑務所から脱走した男で、不二子を人質にとり、世界一の警備を誇るグラン・バトー博物館にある、手に入れた者全てが謎の死を遂げるという魔の宝石ブルズ・アイを盗んで来るようルパンに要求する。

ズフ国は国王と王子パニシュが殺害されて以来、首狩り将軍による独裁政権が敷かれていた。将軍は国王が漂流島に隠したといわれる財宝を狙っていたが、今まで軍隊をもってしてもその財宝を手に入れられなかった。無数の白骨の転がるこの島にルパン達も足を踏み入れたが、島に備えられた驚異的な防御システムを前に撤退を余儀なくされたのだった。この島の防御システムの正体は何なのか。ルパン達はその鍵を握るとされる将軍の娘エメラに接近するが、銭形が仕掛けたおとり作戦にはまってしまい、アジトを将軍の軍隊に急襲される。

第二次世界大戦中、マレー半島を舞台に暴れまくった強盗団のボス、ハリマオが残した時価800億ドルともいわれている財宝。その財宝のありかは、熊・鷹・猿の三体の像に隠されている。そこでルパンはアラスカの美術館に保管されている熊の像を盗み出し、次元にバイトとして雇われた五ェ門も連れて、鷹の像があるアムステルダムへと向かった。だが、その財宝を狙う人物がもう1人いた。元イギリス情報部の諜報部員で、あの007のモデルにもなったイギリス貴族のアーチャー卿である。アーチャーはユーロトンネルの爆発落盤事故によってロイド保険に70億ドル以上の負債を抱えていた。そこで、その返済のためにハリマオの財宝をあてようと考えたのだ。

1999年第1の月、地中海で原子力潜水艦が爆発事故を起こす。その事故こそ、有名な予言者であるミッシェル・ド・ノストラダムスの残した預言書の第2章第3節にある「海を照らす太陽に似た灼熱のせいで、ネグロポントの魚が灰焼きにされよう」という予言が的中した証拠である、と新興集団であるノストラダムス教団の指導者ライズリーは観衆に説く。さらにライズリーは、「世界の滅亡は近く、その大災難から逃れるにはこの手にある“失われた予言書”に従うしかない!」と説く。一方、ブラジルのリオデジャネイロでは、サンバカーニバルが開催されていた。そのどさくさに紛れ、150万$のダイヤを手に入れたルパン三世は、銭形警部との鬼ごっこから逃れたアトランタ行きの旅客機の中で、ダイヤを隠した人形を生意気な少女ジュリアに奪われてしまう。

ある夜、ルパンと次元はヘマをやらかしてしまい、警官隊に追われてアジトのある建物に逃げ込む。パトカーに建物を取り囲まれ、外の様子をうかがっていた2人であったが、後からやってきた銭形警部の指示でパトカーはすべて退却する。さらに銭形は単身ビル内に乗り込んでくる。銭形の行動に不信感を抱いていた2人であったが、銭形は懐から酒のビンを取り出し「一緒に飲まないか?」と酒を勧めてくる。理由を聞くルパンに対して、銭形は1枚の紙を手渡した。ルパンがその紙の内容に目を通すと、「銭形警部、貴君を7月23日[2]正午をもって、ルパン三世の専従捜査から解任する」というものであった。
