かつては夫婦に赤ちゃんを届けていたが、現在は採算が合わない赤ちゃん配達を廃止、利益重視で小包のみを扱うコウノトリ宅配便社。ある日、弟が欲しいひとりっ子の少年ネイトは、物置で見つけた赤ちゃん申込書を同社に送り、社内の手違いから新たな赤ちゃんが生まれてしまう。配達係のコウノトリ“ジュニア”は唯一の人間社員であるチューリップとともに、会社に内緒で赤ちゃんをネイトの家に届けようとする。
