ギンガマンがバルバンを倒し、地球に平和が戻ってからしばらく経ったある日。宇宙へ帰った星獣が地球に戻ってくることになっていた。しかし、ギンガマンの前に新たな敵グレゴリとゲルマディクスが現れる。苦戦を強いられるギンガマンを助けたのは、かつてネジレジアと戦ったメガレンジャーのメガレッドこと伊達健太だった。 一方、グレゴリは宇宙で出会ったネジレジアの残党ヒズミナと結託し、バルバンとネジレジアの復活を目論む。バルバンの幹部たちを次々と復活させた後、健太の友人であるメガイエローこと城ヶ崎千里に預けたリョウマのギンガブレスを奪い、ゼイハブをも復活させる。 敵の攻撃でリョウマは重傷を負い、星獣も敵の妨害で地球に入れず、ギンガマンはピンチに陥るが、そこにメガレンジャーの残りのメンバー3人が集結。メガレンジャーはギンガマンの魔法を解析し、両戦隊は反撃を試みる。

諸星学園の卒業アルバム用集合写真の撮影が行われる日にもかかわらず、宇宙から飛来した謎の光を追って出撃したメガレンジャーは、光の正体である妖精ピコットを守って、宇宙暴走族ヘルメドーを撃退する。だが今度は、どう見ても高校生とは思えない5人組が学園に侵入し、ピコットを連れ去ろうとする。彼らカーレンジャーは、みんなで宇宙旅行できる車を妖精の力で出してもらおうと思っていた。 さらにネジレジアまでもがピコットを狙って参戦する。そこへダップが現れてピコットを預かるが、それはヘルメドーの変装だった。シボレナに洗脳されたカーレンジャーがメガレンジャーを足止めしている間に、ヘルメドーは願いの力でレーザー砲を手に入れるが、カニネジラーと仲間割れしてピコットを奪われる。カニネジラーの願いによって再生サイコネジラー軍団が出現し、メガレンジャーは窮地に陥る。 正気に戻ったカーレンジャーはピコットを取り戻すが、「自分たちの夢は自分たちで叶える」として最後の願いをメガレンジャーに譲る。妖精の力でメガテクターを装備したメガレンジャーはカーレンジャーと共に悪の勢力を打ち破り、地球での役目を終えたピコットは宇宙へと旅立っていく。 結局、撮影時間に戻れなかったメガレンジャー5人はそろって卒業写真に入れず欠席の丸窓扱いになってしまった。しかし、アルバムの写真の隣にはカーレンジャーやダップと夕日の海岸で撮った特別な記念写真があった。
