人類滅亡の日である「審判の日」は回避されたが、まだ危機は去っていなかった。メキシコシティで父と弟とごく普通の生活を送っていた21歳の女性ダニーのもとに、未来から最新型ターミネーター「REV-9」が現れ、彼女の命を狙う。一方、同じく未来からやってきたという女性戦士グレースが、ダニーを守るためにREV-9と壮絶な戦いを繰り広げる。何度倒しても立ち上がってくるREV-9にダニーとグレースは追いつめられるが、そこへ、かつて人類を滅亡の未来から救ったサラ・コナーが現れる。

宇宙艦隊士官である父親を幼いころに亡くしたカークは、自由な心を持つ行動的な青年に成長するが、父の遺志を継ごうと宇宙艦隊アカデミーに入学。やがてバルカン星からの緊急救助要請を受け、宇宙艦隊のUSSエンタープライズが出発することになり、カークや親友マッコイらアカデミーの若者たちも乗り込むことに。バルカン星を襲ったのは好戦的なロミュラン人だった。カークはサブリーダーのスポックと対立するようになるが……。
