安倍夜郎のヒット漫画を原作にしたTVドラマシリーズ「深夜食堂」の映画化第2弾。繁華街の路地裏にある小さな食堂“めしや”。春夏秋冬、ちょっとワケありな客がマスターの作る懐かしい味に心の重荷を下ろし、明日への一歩を踏み出す。

街のある一角に、深夜0時になると開くめしやがある。掲げられたメニューは豚汁定食、ビール、酒、焼酎しかないが、マスターができるものだったら言えば作ってくれる。めしやにはいつもマスターの味と居心地の良さを求めて人が集まる。ある日、店に骨壷が置き忘れられていた。常連客たちが骨壷をネタにああだこうだ話に花を咲かせていたところ、久しぶりにたまこがやってくる。最近愛人を亡くした彼女は、新しいパトロンを探している最中だった。めしやに住み込みで働くことになったみちるも、常連客のあけみに会いたいと騒ぐ謙三も、何か訳ありの様子。マスターのどこか懐かしい味は、そんな彼らのおなかも心も満たしていく。

1960年代。3歳のボク（オダギリジョー）は、真夜中に玄関の戸を蹴破って帰ってきた酔っぱらいのオトン（小林薫）にいきなり焼き鳥の串を食べさせられてしまう。オトンに手を焼いたオカン（樹木希林）はボクを筑豊の実家に連れ帰り、妹の“ブーブおばさん”の小料理屋を手伝いながら、女手一つでボクを育て始めるのだった。

のどかな地方都市舞坂町で旅行会社に勤める北原（江口洋介）は、ある日、突然舞坂町ととなり町の森見町が戦争を始めたことを知る。だがその後も表立った変化は見られず、彼も相変わらずの日々を過ごしていた。そんなとき、舞坂町役場対森見町戦争推進室の香西（原田知世）という女性から辞令交付式の件で電話がかかってくる。

Tatsuo and Ikuo have been raised by hard-working parents who run a funeral home. For relief, they practice games of manzai, a Japanese comic vaudeville. Tatsuo grows up to be a handsome chick magnet, while Ikuo is nerdy and unappealing. He spies on his brother to get material for their reality porn show. The show is bleeped heavily, and their bleep language becomes trendy and makes them stars.

Maki is a talented copper plate artist, however, just before her first gallery show, she gets struck by a truck. When she comes to she is at home. When she ventures outside, the city is deserted and she knows something is deeply wrong. Each day repeats; she wakes up at 2:15 in the afternoon. Gradually things start change, the phone rings, and she finds that she is not alone...

Yuka is staying at hotel Seaside in a Japanese resort. She is alone and bored, so she gets something going with the night porter.

Young Wakana is the daughter of a husband and wife comedy act, who have worked together for 20 years without any big success. Wakana’s parents quarrel constantly, and her mother often threatens to leave. When one day her father disappears, Wakana sets out to find him.

Yoshihiko now lives with a couple of old friends, a married couple, Ryosuke and Aya. They share a past in several senses. It was Ryosuke who walked off with Yoshihiko’s girlfriend Aya. In doing so, he broke up with his own girlfriend, Reiko. Now they are all back together again and old feelings begin to surface.

After seeing her husband off to work, the young author identified only as Yoshiko sets off to read the large collection of letters she received from other young authors. These are often letters containing samples of their work for critique. One large envelope contains a letter. The letter-writer does not provide his name. The letter is a confession of crimes. The letter-writer has no family or friends, and claims to be "ugly beyond description". He is a chair maker and loves his work and all the chairs he creates, even going so far as to claim some sort of intangible connection to his work.
