ライオンのアレックス、シマウマのマーティ、カバのグロリア、キリンのメルマンの４頭とその仲間たちがマダガスカル島に漂着してから数年後。ようやく飛行機でニューヨークへ帰る手筈が整うが、離陸して間もなく燃料切れで不時着してしまう。そこは、彼らの生まれ故郷、アフリカ大陸だった。様々な動物と交流を育むアレックスたち。だがそんな中、水が枯渇する事態に見舞われる。アレックスたちはその原因究明に奔走する。
