ヴィクトリア朝時代のロンドン。母を亡くして悲しみに暮れる少女クララは、クリスマスに母の形見の卵型の箱を贈られたが、それを開く鍵は見当たらなかった。そんな中、名付け親のドロッセルマイヤーが主催するパーティーに家族で参加したクララは、贈り物として箱の鍵を見つけるが、手にする前にネズミに奪われてしまう。ネズミと鍵を追うクララは、いつしか不思議な世界へ迷い込む。そこは、亡き母が創り上げた秘密の王国だった。
