一万二千年前、地殻変動のため海底に沈んだムウ帝国。だが彼らは海底に都市を作り、世界征服を企んでいた。そのころ終戦間際にこつぜんと姿を消した神宮司大佐たちは、孤島でひそかに海底軍艦を建造していた。それを察知したムウ帝国は、神宮司の娘・真琴と恋人・旗中を連れ去ってしまう。やがて始まるムウ帝国の総攻撃。そしてその砲火の中、ついにムウ帝国撃滅を決意した神宮司は、海底軍艦を出動させる……。
