多くの犠牲を払いながら巨大迷路を脱出したトーマスたちは、同じように別の迷路を生き延びた若者たちが収容された施設へと運ばれた。つかの間の休息を過ごすトーマスたちだが、やがて彼らはこの施設の恐るべき実態を知り、彼らを迷路に送り込んだ黒幕である組織WCKD（ウィケッド）の存在に気付く。危険を察知したトーマスたちは仲間とともに脱出、だが施設の外には、組織が“第2ステージ”と呼ぶ砂漠の迷宮が広がっていた。
