3年前の惨劇以来、人間が放棄したコスタリカ沖のイスラ・ヌブラル島では、“ジュラシック・ワールド”の恐竜たちが文字通り野生化し、島中に棲息範囲を広げて生き続けていた。しかし島の火山活動が活発化し、大噴火が迫っていることが明らかとなる。パークの元運用管理者クレアは、恐竜たちを絶滅の危機から救うため、恐竜監視員だったオーウェンに協力を要請し、救出隊を組織して島へ向かう。島に到着したオーウェンは、ずっと気に掛けていたヴェロキラプトルのブルーとの再会を果たす。しかしこの救出作戦の背後には、彼らの知らない恐るべき陰謀が隠されていたのだったが…。
